Domain Map to MVC Area

Has anyone got any experience mapping a domain to an MVC realm?

Here is our situation:

Old system (still active, but redirected to a new store soon):

www.example.com - our main site to which we send traffic store.example.com - our store site, which is a completely separate site indexed by google

New system:

www.example.com - the same site as before
www.example.com/store - new store site - built in ASP.NET MVC

Since the repository is a separate domain, Google provides it with a separate entry in the search results. I would like to keep this advantage in the future, but I wonder if there is a good way to map the domain (store.example.com) to the MVC realm or if this will be more of a problem than its value.

PS. I am not trying to keep the existing indexing - its a completely separate store, so this is not possible. I just want to redirect to the appropriate page in the new store. I just try not to lose the advantage of the two domains for SEO purposes.
