RAD (Rational Application Developer) - Clean versus publish and reload

I am currently using the Spring 3.0 framework in websphere 6.1. The IDE I use is RAD (Rational Application Developer) 7.5. Yesterday I was working on a problem, and I found that my code was not updated on the server 100% after making changes to my workspace. My question is how the websphere perspective differs from the following:

  • Restarting the entire server with the EAR installed
  • Clearing EAR in WebSphere
  • By clicking on the project and selecting publication

Are there other application / IDE servers with the same types of syning issues when developing J2EE applications?
