Apply FFT to both stereo channels separately?

Question

I am reading a wave file and would like to apply the fast Fourier transform to it. However, I do have a stereo signal, and I wonder what to do with the left and right channels. Should FFT apply to both channels separately?

Yes and no.

Of course, the FFT of each channel is independent, so for each of them you need separate FFTs.
