My desktop application asks the user to use proxy credentials to use it later. But what is the best way to store this protected information for future reference?

On Windows, you can use the CryptProtectData function to encrypt your data using an account password, and then store the encrypted data in the registry or in the configuration file. This way you will not need to ask for a password at all.
