I am writing a web application using HTML5 audio. I want to make sure the user can switch to another application while still listening to audio in the background. This works while the web application is still in Safari. However, when a user adds a web application to their home screen and is set to full screen access (without Safari toolbars), when they leave the application, the sound does not continue to play. Does anyone know how to use a web application in the background?

You can do this using iPhone 4. I posted a song with a simple html5 tag on my website and I continued to work with iPhone 4. I played the song leaving the application. The song runs in the background, and there is even a play button on the top panel, for example, when you listen to music in the iPod app.
In iOS 5 and Android 4.0.3, placing a browser window in the background does not stop playback. I am not sure about other versions prior to them.
