It all depends on your css layout that you use ... Sometimes people use containers for packaging to use the sticky footer technique (header and contents in the wrapper, the footer after the wrapper - google it); sometimes with this shell the designer simply wants to correct the entire page to a certain width and center it (not to say that this is the best way or that there is a better way), etc. This is really subjective because it is basically a design thing.
