Is there any third-party tool that works like another layer on top of SQL Server that can analyze database behavior and make recommendations based on this?

DBSophic's Qure does an excellent job of what you describe. You can also associate it with our tools (for a more cost-effective offer), SQL Sentry Event Manager and Performance Advisor, which provide general monitoring and notification of watch performance (these tools are mainly used by database administrators, and not provide automatic optimization like can qure).
