Application Engine - Subdomain

I have deployed the application in Google App Engine and I want to associate a subdomain with this application. I currently have a domain that is associated with a live site. from the google documentation I understand that I need to set up my domain in Google Apps:

To serve your application in a custom domain, the domain must be configured using Google Apps ( Source )

What exactly does this mean? I looked at the Google documentation and could get a clear idea ... Will this somehow affect my live site?

just to clarify, www.mydomain.com - points to the site that I have, and I want sub.mydomain.com to specify my Google application.
