His approach also did a great job with me. But it is limited to full screen mode.
It has been flowing for several months now, and now over the past few weeks, nVidia has improved its drivers for 3D Vision: now you can run many applications also in windowed mode. If you use professional equipment such as nVidia Quadro or ATI Fire GL cards, you have known and appreciated windowed mode for a very long time.
Now, with the latest nVidia driver updates (currently I have installed 295.73), you can also run many applications in windowed mode, such as nVidia Picture Viewer, Stereoscopic Player, etc.

Typically, DirectX 9 applications should run in windowed mode, as you can read on the previously mentioned nVidia page. And I think Java 3D is a DirectX 9 application. If I use:
-Dj3d.debug = true
Then the console says:
[j3d] Using DirectX D3D 9.0 or higher.
(And, of course, no one seems to be working on improving the DirectX Java 3D implementation that is mentioned.)
