TortoiseSVN Annoying Error - file or directory damaged and chkdsk on boot

Cannot move "D: \ Documents \ Websites \ blah.svn \ tmp \ entries" to "D: \ .... svn \ entries": the file or directory is damaged and unreadable.

Any thoughts on what might cause this? This usually happens when you try to commit a large number of new files. Sometimes an update fixes it, but most of the time I have to delete the intruder directory, reload it and try to add or update it again.

EDIT: it seems my computer always wants chkdsk to be related to booting.
