You cannot - App Engine is not a version control system. Handlers are available that allow you to download the source code directly if you install them in app.yaml when you download the application. However, they cannot include files marked as static, because they are downloaded to a separate location.

Probably not. However, you can create a script wrapper around appcfg.py that will archive the source code and download it along with everything else, and then make this archive available to the protected part of the site.
