Background
I just installed VS2013 with the latest TypeScript support. Starting with the sample Greeter application, I have created a simple one-page application. TypeScript all nicely displays as .js when saved. When I press F5, it builds and works as expected.
Git
I used the built-in Git support to synchronize with a new project in Visual Studio Online. All is good so far.

Then I installed the new (free) Azure Website in my Windows Azure account and configured it to publish from Git to Visual Studio Online. He created an assembly definition using a template called GitContinuousDeploymentTemplate.12.xaml. To configure the parameters of the Windows Azure Deployment Environment, in particular, the "web space", which, as it turned out, "northeuropewebspace" for me, you need to play a little. But, from my third attempt, the assembly hosting was successful and deployed to my Windows Azure site.
Problem
The deployed site does not have .js files that were compiled from TypeScript.
From the build log you can see that the TypeScript compiler was called:
