Xcode 6.1 installation process

I installed Yosemite a couple of days ago. It really broke quite a few things - broke my favorite game, which will not start, will break my php installation, my Wordpress installation, and now Homebrew! But the spotlight function is good, not that it compensates for this lol.

However, I am trying to fix Homebrew, which tells me to upgrade to Xcode 6.1. I started a software update and it says that Xcode 6.1 has been installed (sort of). He has:

Command Line Tools (OSX 10.10) - Version 6.1 installed on October 17, 2014 (actually twice) Xcode Version 6.0.1 - Installed on October 17, 2014

And no pending updates.

But when I check the locations tab in the Xcode settings, she talks about it using the 6.0.1 command line tools. And when I start the brew doctor, he tells me to upgrade to 6.1 CLT.

How to upgrade CLT to 6.1? (note that I'm not in the Apple Developer program)
