The base package libatlas3gf-base will already help by default "reference blas", but you can (if you want) do better by creating Atlas locally. This to some extent means Atlas, since A and T stand for automatic tuning.
Now keep in mind that: a) rebuilding a package is not as trivial as just installing a basic package, and b) you were absolutely right in pointing out certain calculations. Your pure time spent in R will rarely be related to linear algebra operations, which you can speed up here. Therefore, for me, simply installing the atlas database is usually good enough for my Ubuntu and Debian systems.
